Trying to keep tabs on things found so far by us. If anyone has clues on anything please let me know.
Fastest way to find a particular key or rune name in the thread is to hit Ctrl+F and type the name.
Seems most chest, if not all rewards are "Calcified Fragment, some wormspore, a blue engram, and some reputation.
Mausoleum
•Chest in side area that needs key of the maggots, if you sit by it for around 1 minute or so you get a buff/debuff named scent of the worm for 60 seconds. You leave that room and immedietly go left to the big open pit area thats is to your left after exiting. The Founts
•There is an area that has "Requires Charged Agonarch Rune":Agonarch Rune is acquired by killing one of the enemies that spawn when you step on the glowing white circle that appears in Dread Patrol. Taken enemies spawn and you have to kill them. This item requires killing 7 different taken enemies in this manner.
Now that we're on day 2, it seems this player has found the second enemy for the agonarch rune mentioned above Since there are 7 days in a week it appears his theory makes sense

Hull breach
•Skyburners command console (Near where you spawn in for patrol) Killed cabal around Masoleum entrance, found a white engram looking item (Beacon key) that was used on the Beacon console in Hull breach area: Caused a Cabal team with a boss to come down and drop "Skyburner's deployment code" item for everyone. You use that code at the Masoleum console located in triangluar window, do the 3 part quest(last 2 are timed), then get the Legendary Security Pass which you bring back to same console in Mausoleum console to open the door next to it. •Chest in tunnel area that "Requires of Eyr", had some maggots by it.
•A Dial that requires "Hullsinger Rune" ~ Tunnel system
•A Chest "Requires key of Xol" ~ Side room, Not the tunnel system
•A Chest "Requires key of Ur" ~ Side room: Wormsinger rune reward key
•Wormsinger rune Kill hive outside Hull breach area to get the rune, inside one of the little side rooms in Hull breach area you can use the rune to summon hive attack. Kill the big ogre for the next "Wormfeeder Rune" item that needs you to kill 50 hive to complete that part of the rune to get a random "Key".

Hall of Souls
•Chest in a side hole "Requires Key of AKKA": Found Key of AKKA doing "The Sunless Cell" strike.
•Under the Court of Oryx there's a chest: Requires key of Gnashing Teeth: Possible solution? --I opened this chest after getting one of the "kill enemies items" from the Wormsinger rune. ~Ty SlipperySherpa: Seems the Wormfeeder rune can reward different ways to unlock other chests.
•Court of Oryx The area with portal looking spires, has an area next to it with 6 statues. The court of Oryx as mentioned above has 3 levels. Level 1 requires reciprocal rune and has 1 boss. Level 2 requires "Stolen rune" this can be dropped in dreadnought or bought from Eris (rank 5). To charge the stolen rune you must complete 3 level 1 runes. You can then summon rank 2 (stolen) which will have two of the rank 1 bosses. Good news: If you fail while trying to complete a rune, it will not be consumed. ~Redid, TY: SlipperySherpa
•Also there are a few guides out there on how to open the chest that deals damage over time: This chest is located near where you originally destroyed the 3 power sources. •(http://www.twitch.tv/rakunvar/v/16329701) Also seems someone mentioned 2 people activating at once activate a door that lead to an Ultra Knight that gave them a "Silent Scream" emblem. I did find 2 different ramped platforms with a yellow Psion/Shielded that once killed opens a door close by that has a terminal that you scan with your ghost. Although what these are for I'm not sure, most likely just the emblem. ~Thanks KingDavid73 and others for reporting this
Trenchway-3+ Calcified fragments http://www.twitch.tv/rakunvar/v/16311894 (Will probably upload to *** later but this was the fastest route.) From Court of Oryx theres a open area we came through that has an invisible platform, use the ghost to see it and jump across into the wall/hole, this leads to the Trenchway. Keep going to the big Trench, On left invisible platform jump across and find a Calcified Fragments in the dark area. Now back to the trench, keep following wall to the end and you'll se a hole in the wall on opposite side, jump across with invisible platforms and you'll find a weird shard, and a Calcified fragment by one of the cannisters. Go back to Trenchway, and opposite side of wall you were following is another open area that leads to space, on a platform to the left side of the room leading to space, there's a fragment on the very edge of the ship.
Very bottom of the Dreadnought there is an area with a rotating cylinder and 3 yellow shielded knights named "Warden's(will update name later)" each one has a different element shield and the room seems extensive to be empty/no use.*
•Added per:Xlordrevanx's post:Regarding the very bottom of the Dreadnought, I believe that area with the Wardens is called The Founts and that door leads to the Asylum (featured in the Sunless Cell Strike. For those interested, my fireteam and I discovered this early on yesterday and the ensuing boss beyond the door that seemingly is related to a quest we had yet to obtain. It sounds like it is related to a ???? patrol bounty.
•How they defeated Ecthar: Within the Founts you see the three Wardens, each with their own brand of shield(solar/void/arc). My fireteam had equipped all three elemental swords and had at them. Defeating them all at the same time appeared to be the trigger for opening the door to the Asylum (seems to be similar for others now as well). Once down into the Asylum, we saw Ecthar and noted his light level. Our light level wasn't 280 (approx 255-60 at that point yesterday) but we tried to clear the room anyway. We defeated all targets save for him and discovered that utilizing a sword was the only means of breaking his shield to deal damage. Upon defeating him we were puzzled at the lack of a reward and took to finding the only reference of him at the time on the destiny database in relation to the quest. Hopefully people figure out how to obtain the quest that leads to him or clarify if is simply a random patrol bounty obtained :)

Also this area on the outside edge, you can use your "Ghost to see destructible tubes" in which I think I found 1-2 calcified fragments in.
